They're two completely different games, and are both good. It's not a matter of which one is better, it's a matter of which one you prefer: The slower paced, story driven Darwinia or the Multiplayer mayhem of Multiwinia.

Yes. Indeed Multiwinia started development as a multiplayer add-on to Darwinia. The fact was that it grew beyond that.

Actually Darwinia was concepted to be what Multiwinia is now: A huge battle epic -fest with lots of troops to command. The MP component was too much for IV to do at the time, so they made Darwinia.

At least that's how I understood it.

When I played Darwinia, most of the action seemed to be through using the squadrons to accomplish tasks. Multiwinia is really more about using the Darwinians to accomplish objectives- Multiwinia is a pretty way to cleanse the world of a nasty Virus with various programs.

Besides, there's nothing stopping you from trying both Demos, is there?

They're really very different. I don't even really think of Multiwinia as "multi-player Darwinia", it's a different beast entirely, it just happens to be set in the same (very lovely) universe.
