No, that is not possible. What is possible is that for each scenario you come up with, you can create a map modification with correct factions. That doesn't take much work: reordering the cities list and editing the PMPs marking the territory ownerships. Maybe the AI markers if you want AIs to operate properly.

And don't hold your breath for substantial gameplay changes. Defcon is done and good the way it is (apart from the more or less rare bugs). If you want it to be a different game, start writing your own.
