I agree that it would be sort of cool, but it's not really possible to do in a mod because, as you already mentioned, the way colors are handled. If you draw, for example, a nice 3d radar station pictogram, the green component will be almost completely left away for the red player and therefore invisible and really confusing when seen through the colored glasses. Not to mention that installations get mirrored at times and planes and nukes get rotated and you have no control over the movement trails, and that the non-primary team colors would get pretty hard to tell apart from their nearest neighbors.

Does anyone still use shutter glasses? They use a "hacked" driver to make regular games support them that simply uses the normally invisible z-component of the coordinates sent to the card to get the depth information they need, and it could be interesting to hear how DEFCON works with such a pair of glasses.
