I've got Uplink running on 64bit Ubuntu 8.04.
Whenever I try to up the screen resolution all the way to 1920x1200, it trys to run as a window, so it doesn't cover my gnome-panel or screenlets sidebar.
however, if I drop the resolution down to, say, 1690x1050, it behaves as expected

The problem might be Compiz. I had the same problem in 32bit Linux and was convinced it was because the nVidia drivers were ignoring the correct refresh rate for my Monitor. Once I fixed that, I THEN assumed it was SDL, but eventually found it was compiz.
Let me reboot into Linux so I can recall the steps to fix.
Edit: You have to disable "Unredirect Fullscreen windows" in Compiz's settings.
