All I did was try running Uplink.exe from the common directory for steam...

Seems like there a problem with Steam.

Do you start Uplink from the Steam game menu?

No as I said before I went to C:\Program Files\Steam\steamapps\common\uplink and ran Uplink.exe from there because I figured mayb you had it setup to find steam.exe properly and well if so then it should work like the standard retail version hence enabling mods that alter gameplay to work...
