A Prison with 2699 cells

An update somewhere along the way stopped prisons crashing when more that 20,000 entities were on view (that is the error message I was getting). This caused one of my prisons to crash when I tried to upload it to steam. Or to zoom out at all.

It has 2699 cells and a bit over 1000 inmates. And it runs so slowly it is crazy. When you first load it sees about 800 cells and over the hour or so it finally spots the rest.
I'm really puzzled as to why it runs so slowly. My CPU is barely being pushed. When the game is paused my CPU is at 19% usage, with no cores much higher than any others and it is really smooth. Unpause it and CPU usages goes up to 23%, with no obvious leap in the individual cores and the game drops to under 1 fps. Graphic card isn't doing much, RAM is barely used. I have no clue what the bottleneck is.
Maybe it is just my PC. I did try it on my laptop, but it was even worse. And again - the CPU wasn't obviously doing much work.

As a bonus there are 2 large gangs with gang leaders and I'm trying to throw them out of some common rooms, so lots of violence. In super slo-mo.

500 or so is the limit of the game engine.....
