Un-responsive mouse

Since the game doesn't release mouse focus for me, ever, when I exit, i normally have to restart xdm and do all that good stuff. But even sometimes after modifying options in game such as windowed mode, mouse clicks are unresponsive, as in i have to click menu options 3-5 times before it registers. And the game is running at 20-30 fps.
