After a careful and exhaustive five minutes of experimentation, I have determined that (on my system, at least) mods that have a title that begin with a number will not load properly after restarting the game. Nor will they load properly if the mod's name is added to the prefs.txt file before the game is launched.
Can anyone else repeat/confirm this?
Using v1.42, of course.
Edit: Tried it real quick with 1.3 as well, seems to be the same issue there as well.

On the Mac, 1.4b10:
Change preferences.txt, start Darwinia: it is as though no mod is loaded.
Switch mods from within Darwinia: seems to run fine.
In either case, after quitting Darwinia and restarting it, the mod is not loaded.
Both were done with clean profiles, AccessAllAreas, and "none".
