For some games steam seems to simply ignore that setting... I must have set it 30+ times for Skyrim as most every update broke one or more mods... Every time I set it, it would look like it was holding till I came back and logged in the next day. Then when I checked it would be back on auto update....

They could revive IF the Dr got to them within a certain amount of time from time of "death". Otherwise they stay dead (or become zombies / organ doners... ;) ).

Work around is edit the save to add more incoming prisoners each day. I have to restart PA on average about once each game day. It will play smoothly for a while no matter how many prisoners/objects there are but usually towards the middle to end of the "work" time when loads of new licens...

NOTE: The prisoners will only move the box to storage during a work shift. They will not move them during any other regime. Check the entire path from the workshop to your storage area for any staff only areas or force-locked doors that even the guards cannot open for them... I dismantle saws presse...
