If you do all the story-line missions you just end up making things hard for yourself later in the game. Reason being that when you complete a mission the version of Faith or Revelation increases depending on who gave you the job. If you want an easy game just stick to doing missions from one side....

Hmm... About being catched you HAVE to remove ALL traces including statements from both accounts in the hack (the one you hack and your own acc). And if you sent the money further you have to delete those statements too I think.
