Or perhaps an extension of the Planning tools, to let you scribble freely on the map. Even just some way to mark out zones (akin to how rooms are made) and put your own labels in them could be useful.

Teach more carpenters, build more carpentry benches.

Also make your workshops smaller. You can never put more than 20 prisoners to work in a single room so it's better to use the space for more rooms. Don't build more than 20 work stations in each workshop, or you will have some standing unused.

Wasn't TimeWarpFactor added as a feature for medium/large prisons specifically only as an attempt to deal with the walking speed challenges? That it took prisoners/staff too long to walk through the larger prisons. But then it turns out the way it was implemented, it affects other things in the game...

Suppression level more or less measures fear or angst, as I understand it, and either of those will definitely make it hard for you to do anything more than the bare minimum to survive.

Unlocked also being Staff Only would solve some of the problem, but not everything. Half-built rooms in Staff Only areas still get used as things are now, because the game has no way to know whether you have finished building something, except for the room minimum requirements.
