Well, you could set the world scale to 33% (be sure to use "CheckLimits 0") during Defcon 5 and 4 (maybe even only have it so right at the start of the game is enough) and set it to whatever you really want it to be on Defcon 3.

But that cant limit the units, so maybe if you choose just 6 silos the other Player can choose 18..

Yep, that's why you should put it back to 100 later. While that is deeply unsupported, it puts the game physics back to normal.

No, units are associated with players, not with territories.

Ah, yes. A known bug. It would only work without variable unit counts.
