i have worked out how to make the primary objective but im not sure about the secondary
also how do you make a level open up after you complet the primary objective

You can't add Secondary Objectives manually. Any offline Trunk Ports or Research Items not specifically added to the Primary Objectives will automatically become a Secondary Objective. Kind of annoying, but there it is.
The MakeAvailable command is buggy, so essentially, if you want a level to open up, make a Trunk Port to it in the previous level, and make the player reprogram a Control Tower attached to it. If you don't want the player to be able to enter it until they've completed the current level, then make sure the mission for that level is set to 'null' in game.txt, and then use game.txt or a script to 'SetMission' for that level once all objectives are complete. See other mods for examples of this - for example, the transition from Decompiler to Assembler in EnemyWithin Part 2.
Or you could do it on the sly - tear apart some other mods to see some sneaky ways of doing this - like reprogramming them with engineers in cutscenes, or way off in the corner of a level where you can't see it. Dirty kludge, yes, but the only alternative to the buggy MakeAvailable command. Those are really your only options.
