Hi,
i am actually play uplink on my notebook (linux), but now i want to play it on my desktop pc (linux). When i copy the uplink directory from notebook to pc, will i get the agent-data-file too ? Or were these files somewhere else on the system ?

Do you have Uplink on Linux? Windows has those maps too, but has the usr files in the install dir > c:/prog~/uplink/users/.

Answer: The saved games are compatible between Linux and Windows (unless Ambrosia changed/broke something, I'd imagine Mac saves would work, too). All you have to do is mount your Windows drive (many distros will allow you to mount NTFS volumes now, if you use it) and copy the saved game files wherever they get stored on Linux (which, according to this thread, is "~/.uplink" but I don't know from experience).
If you're unsure how to mount other hard drive partitions or cannot mount the partition for whatever reason, you can always ZIP up the saved game file and put it on a floppy. Uplink saves compress VERY well.
